Since Flash works on a frame by frame basis, you have to match the bpm of the loop you're using to the fps of the Flash movie.
if its, say, a 4 bar loop at 123bpm - that makes the loop 7.804 seconds long (2.05 beats per second)... then your FPS setting has to end a frame on exactly 7.804 seconds... in this case you'd need to use 41 fps, which most home PC would struggle to run anyway.
