Did they ever try to reconcile the differences?
I remember a DS9 episode where they went back in time and made a joke of it.

They did, unfortunately.
It might have been hilarious if Michael Dorn wore the old style makeup and none of the other characters even noticed, but that's not what they went with.
In reality the matter was left at "[Klingons] do not talk about it" until the producers of Enterprise came along. We got an awful two-parter about genetic engineering, with Brent Spiner crammed in to try and keep the fans interested. My advice to you is to not watch that one.
