What you see isn't so much the carbon atoms, it's their electric charge. You can't 'see' atoms at all because light waves are way too big.

were those atoms in that 8-bit style configuration in the first place or were they arranged to look like that? Because if it's the former I now totally believe that we're all just a computer construct like in The Matrix.

Nothing conclusive so far but if there is it'll be far smaller than an atom which are massive compared to their component parts.
