maybe it was Vader's good-guy persona, buried deep in Vader's subconscious. Unable to become dominant, it just influenced Vader's conscious decisions to make them bad ones, leading to the deaths of skilled personnel like Ozzel, bad tactical decisions and the ultimate downfall of the Empire. It just took the surge of conflict during the Emperor/Luke fight to give the good-guy personality a chance to break through and regain dominance.
