Personally I wouldn't use colours, it might look a bit wrong. But I would stain the wood on the special squares so they are slightly darker than the blank squares.

# Not sure about spray on stuff but I know that wood stain colour is difficult to get right so make sure you practice on a cut off first :)
And it generally dries lighter than it is when wet.
