But that's the point ...... if you attach the power cable then you won't be drawing current through your MB. I assume it's got a standard internal 4-pin PC power socket/plug on one end of the cable (ie, it goes straight into the power supply unit).
Think of it this way, if the plugs fit together then in general you can't blow anything up (they never design things that can be reverse plugged these days).
EDIT: Just to clarify, if you don't attach the cable then firewire devices will detect there's no power to draw and won't try, so either way you'll be fine, but I'd have thought having the iPod recharge while you're downloading to it would be a bonus.
