AREN'T THEY GRAND? =DAnd I didn't mean opacity wise, it looks a bit like the lineart for bits of it are higher up on the layers than the smoke.

As long as you know what you're going for with the dodge and burnBecause highlights/midtones/shadows all do different things and help get different gradients and colours.
I think the smoke layer should be on top, but slightly transparent, it should never be underneath the lineart :3
