Reasonif you do it this way when colouring underneath the line work. you will find its much easier and keeps the original line work untouched.
If your filling in the line work you get loads of issues with anti aliasing and white fringing around the image.
Sometimes I duplicate the linework so I can use the one underneath as a guide for filling and selecting regions.
