I am led to believethey have rewritten the ending - mainly because the whole Black Freighter comic is not in the movie, leaving out a big chunk of the set-up.
I have been assured it is in keeping with the spirit of the comic, but I haven't looked for myself in case the movie turns out great and I spoil it for myself.

They only left out the Black Frieghterdue to time constraints. They are planning to make a animated version for the DVD I think.
Which hopefully means there will be the option to watch it interspersed with the movie and with the original ending.
