The stripes are added just before the toothpaste leaves the tube
The second colour is a small volume of paste that comes out of small holes around the nozzle. Or at least that's how it used to be done!

Here's an odd thing:
I use a small size toothpaste tube when I'm travelling. I rinse it out when it's empty, and refill it from the tube that's in the bathroom whenever I've got another trip to do. It's just a habit, it might save me some effort at check-in, security, etc, I dunno. Like I say, just a habit now.
Anyway, my point is this - Not only can you put toothpaste into an empty tube, but it turns out it's super easy, barely an inconvenience. And stripey toothpaste goes in stripey, and comes back out stripey.
