I was more scared by the part in the Shinra building when you go to rescue Aeris, and get put into cells. Cloud and co wake up to their cell doors unlocked, and a dead guard down the hallway. Combined with quiet, eerie music, and the fact you have to follow the bloodstains.. freaked me the hell out.

One of my favourite parts
The Sunken Plane was quite terrifying as well.

Also the part of the game when meteor is hanging in the sky, and the previous music changes to something a lot more quiet and sombre on the world map. The music plays a huge role in this game overall, to be honest.

For me it was the Cave of the Gi
When youre climbing down the rope and the wonderful Cosmo Canyon music starts to fade, until there is just silence. Awful, deafening silence. And as for the face in the wall at the end coming to life, lets just say I keep a spare pair of undies around.
Its all worth it though, for the scene where Red XIII find out his dads story, and his petrifies dad cries.
I have never been so emotionally attached to any game before or since. In fact I might dust off the old PS1 now just so I can play it.

yes indeed, it was such an incredible game
I just thought of another one - just after the bit where you walk along the clock hands, and you get a wall depicting a scene. Cloud shouts "show yourself" and suddenly Sepiroth appears, complete with a huge clang of a bell...then that music....
then that bastard hard boss that drops boulders on your head that kills you in two moves if you don't get in there quick enough
