Maybe a file or two has become corrupt
chkdsk is sometimes started automatically on booting up. IF you're still having trouble, you may want to boot a Windows installation from a different HD with the new one attached as a secondary or slave HD, and run chkdsk on the partition of the secondary HD That's causing the problem.
