I make the anim in PS first, building up frames as layers (cut'n'paste basically) and overlays to backgrounds (such as speech bubbles) are grouped to the background image of each layer to compose a single frame in the final animation.
When you are done, jump to Imageready and using the Animation panel, make an animation with "frames from layers" and all the free-floating stuff gets merged onto the background image for each frame. Then just adjust the timing under each frame.
You can also import various video clips into Imageready rather than make your own base images to work from.
