However, the clouds are supposed to be moving, but aren't. They're movieclips, but how do I get them to move in the main timeline?

but how do I get them to move in the main timeline ...
give them enough blank frames after the frame containing the movie to allow them to play.
(I'm assuming your movie has them tweened in its own timeline)

if you export to gif, you only get the first frame of any movie clips you use. so if you've made an animation of a cloud moving sideways, it'll stick on frame 1. you'll have to move it sideways on the main timeline for it to work
