I fixed the ringing note and revived two dead ones by sanding down the metal reeds.
I assume there was a microscopic bit of highly resonant rust at a sympathetic/ harmonic point. It was an interesting sound, quite musical.

Any ideas for a John Cage style prepared organ? I've already thought of using a slinky as a spring reverb, and chucking a few clock bells and chimes in there.

Ping pong balls would do nothing but tiny ball bearings might work... I could use a magnetic switch to turn them on and off too.

Some mates of mine made a reverb with a slinky, a Walkman earpiece, and a stylus pickup
It was fucking great. Every time you knocked it, it sounded like Jerry Goldsmith's Star Trek soundtrack.

There is a lot of room to add modifications but

Technically it has a console with 1 control (being a volume control slider that opens and closes the 'throat' of the air pump motor).
